Many times people do comparison about Nessus and Qualys, I do believe Qualys have challenges like support channel is not very good specially in case of false positives while to configure some of the scans it needs a lot many details fr example if you are planning to configure authenticated scan on any of the DB it will require hell log of details to configure it. However it gives best result on zero days .
